The Commerce Clause (Article I, Section 8, Clause 3) is used as a justification for almost every overreach of federal authority violating both Civil Liberties and States Rights.

The power to regulate is not the power to prohibit. Additionally, it is only supposed to be applied to commerce that crosses state lines. Not Commerce within the state.
